After this year’s rough winter, about three large branches on our kwanzan cherry tree are dead. If we cut the dead branches off, is there anything we should do to protect the tree at the cut? Also, since these are significant branches, is the tree compromised? Thank you.

No, no need to paint the cuts. If they are dead then there is no harm in removing them.  Make sure they are clean cuts close to the trunk or branch the originate from.
